You need to have a diagnostic done on the truck and get the error codes. I found a few reasons so far as to why this happened to other trucks.

Firing order not correct > http://www.fordrangerforum.com/4-cylinder-tech/97017-misfire-when-engine-warms-up.html

Without engine codes to go by, it is difficult to say what is causing the misfires.
