You need to have a diagnostic done on the truck and get the error codes. I found a few reasons so far as to why this happened to other trucks.
Bad MAF sensor > http://www.ford-trucks.com/forums/475673-94-ranger-3-0-w-manual-bad-misfire-after-warmup.html
Firing order not correct > http://www.fordrangerforum.com/4-cylinder-tech/97017-misfire-when-engine-warms-up.html
Bad coil > http://answers.yahoo.com/question/index?qid=20120223161911AAqiQTv
And then this discussion mentioning other things it could be http://www.fordforums.com/f653/1987-ford-ranger-2-9l-sporadic-engine-mis-firing-idles-ruff-then-ok-125758/
Without engine codes to go by, it is difficult to say what is causing the misfires.
