It's difficult to get paint to adhere to silicone caulk. Just because it's difficult doesn't mean it can't be done. If you've used a silicone based caulk in an area that needs to get painted there are a few things you can do.

Step 1: Sand the Caulk

Since paint won't easily stick to silicone, you will want to rough up the silicone using a large grit sandpaper. Don't pull the silicone off, just make the surface uneven.

Step 2: Spackle

Paint will stick to spackle easily. Applying a thin layer of spackle over the roughed up silicone will make the process of painting much easier. Allow the spackle to dry completely before moving on.

Step 3: Paint

Once the spackle has dried completely you can begin to paint. An oil based paint is the best for this project, but you can use latex paint as well. The paint will eventually fail, but the painted surface will usually last from 3-5 years. Using oil based paints will extend the life slightly. You will need to take your time while you paint, and paint in short sweeps with a small paintbrush. This will allow you to see your work as you go, spotlighting any problem areas that you may need to sand and spackle again.

You must check first to insure that the caulk is paintable, when they say it isn't, it isn't...  We all learn the hard way, scrape it out and put in paintable type...
