Your yahoo password gains you access to all Yahoo features - including yahoo mail and yahoo messenger. So if you change it for the messenger you will also be changing it for the mail.
To change your yahoo password, log into the yahoo website. Click your account name on the upper right > Account Info > change your password. You will then be asked to enter your current and new passwords, and save.
