If you visualise the world globe and the lines of logitude running north to south it becomes obvious the lines of longitude are different at different locations. They join at the top ( True north) but the compass points to magnetic north which is NOT true north. The difference between true north and magnetic north is the "Magnetic variation"you speak of. This varies from year to year as there is a slight change in the earths axis. No it has no noticable affect on the climate.
