I'm wondering if it will kill the Juniper Rug if I cut off all the brown branches, the tips are green.

It needs a good pruning once in a while anyway. When you cut back branches it just encourages more growth. Mine hangs over a path and I cut it back each year so that it doesn't get too long and walked on. It fills in nicely a little more each year.
